Ideally, the Kents would stop being a boarding house for super-powered children and Krypto should live with them as their protector.  This would dissuade most "punk out Clark's parents" storylines, which would be a good thing.  And IC#4 (a.k.a. "Superboy Chainsaw Massacre") should be used as toilet paper for anyone who cares about Krypto.

What Happened to Krypto?

Crisis on Infinite Earths erased him. However, a really sad story by Alan Moore called "Whatever Happened to the Man of Tomorrow?" showed what the end of Krypto's life might have been like before all of this happened.

Another approach was to ignore Crisis on Infinite Earths completely. Elliot S! Maggin had a tendency to do this, and wrote a Krypto novella, "Starwinds Howl," which is available for free on this site. It tells the origin of Krypto, thus skipping the issue of Crisis entirely. Just look under "novels" on this site.

Krypto didn't officially exist from 1986-2001, when Jeph Loeb (Maggin's college roommate) brought him back in the "Return to Krypton" storyline. Now Krypto has his own show appearing on Cartoon Network, and appears in Superman comics every now and then. However, unlike Teen Titans and Justice League Unlimited, Krypto the Superdog doesn't have his own comic...yet.
